That is well-known, "professor." The areas that are now mountain and "dessert" were once underwater, and they moved via geological uplift, carrying the fossils with them. Something along those lines. I'm no geologist, but I don't think the actual explanation should be too different.

But seriously though, I'm no geology expert or something, but even I know some of those deserts used to be covered by water thousands if not millions of years ago.

Because the desert used to be an ocean before sea levels dropped, and because the mountains were uplifted via plate tectonics from what used to be the ocean floor.
What your flood geology can't explain are things like fossil corals, which are attached to the ocean bottom and would not have been transported en masse elsewhere by a sudden rise in sea levels lasting a year at most.
Amazingly enough, the answer is the same as the answer to every other "how did it happen?" question humanity has ever answered.
The answer is: "Not magic."

Over 3000 years ago, in what is now the Thar desert, the land used to be very cool, lush and fertile and there was a huge river known as the Saraswati River that ran through it. Said river was VERY important to the ancient Harappan/Vedic cultures....so important that it's name became that of one of the most important Devis (goddesses) in Hinduism. However, the river has since dried up and disappeared. All that's left is a hot desert & some ruins.
Likewise, through the actions of humanity alone, the Aral Sea in the former Soviet Union area...

These are both well known and easily understandable phenomenons, silly. I probably learned about that in, say, 6th or 7th grade, when I was 12 or 13 years old.
Well, I'll tell you how they DIDN'T get there: a giant flood. Sure, the flood explanation makes sense if you don't think about it. But as soon as you do you realize that A) there is no evidence of a giant flood B) that a giant flood would kill all tropical and freshwater fish from the mixing of salinity C) that freshwater lakes wouldn't even exist and D) why the hell would whales stay in the deserts once the water started draining out? Were they so stubborn that they couldn't be arsed to move out of steadily drying out waters? Or did they just not notice that the waters were receding and thought they were just getting fat?\
The real explanation for these observations of the bones of sea creatures being on land? It wasn't always mountain and desert. But because the Earth is geologically active, an ocean floor can become a mountain and a hill can become a valley. The whales in the desert died when the desert was still a thriving ocean and their bones stayed in that land even as it rose up and became a desert.

Also, you may need to better your understanding of sedimentology, as well as the theory of plate tectonics.

A better question would be how did the sand get there? It's actually a perfect illustration of evolution: the ocean beats on the rocks, pulverizing them (mutation); but some rocks are harder and more common than others, and one of the hardest common rocks is quartz. So the last thing left in large quantities is pulverized quartz (natural selection); i.e., sand. That's why beaches and ocean bottoms are covered with sand, and that's why there are whale fossils in the sand: it was once under the ocean.
With respect to fossils on mountains, they got there through a process called tectonic uplift. With respect to whale bones in the desert, they got there as the result of inland seas drying up over several tens of millions of years.

Actually, Leonardo Da Vinci knew about clam fossils on the sides of mountains 500 years ago, and speculated (correctly) that the mountains were once under the sea.
