As an atheist, I can do pretty much whatever within my own reason and I would hang out with people of any religion or lack thereof if they're cool.
And they don't fart all the time.
And they don't smell funny all the time.
And they aren't in the same room together.

The three quotes you gave are specifically about disbelievers, that is, atheists and perhaps believers in other gods. Allah, however, is theologically the same god as Yahweh, so they could be construed as protecting Christians and Jews, too.
I haven't looked at the links you posted, but if they say anything that changes that, what we're talking about is inconsistency in the Qu'ran. That wouldn't really surprise me, given that we see the same things in the Bible and the Torah.
Hate goes against the teachings of the Qu'ran. If you must practice a religion, you must understand and accept its deepest and most profound teachings.
Otherwise, you commit a most grievous sin by calling yourself a Muslim.

Uh, a lot of things aren't Muslim. And I'm not just talking about crosses, Christian and Jewish holidays, and Buddhist temples. Animals are not Muslim. Plants are not Muslim. The Earth is not Muslim.
Do you live in a cave or something, or lock yourself in your room, far away from the "heathen" world? What a sad life you must lead.
So, by worshipping your OMNIBENEVOLENT God, you must hate everything that is not.
