The top and bottom layers of the literal cube (the top one nested in the fourth dimensional tesseract of earth) are not 'haunted', they're where the atlantean half-reptiles take refuge now that they're pariahs to us mortals for screwing up simple math and to the full atlantean reptiles that made it into the cube pantheon for being hybrids. The haunting myth is perpetuated by them so that they can continue to live in sheltered peace, and the pixies agreed to ward off any curious minds. I also agree that our history and physics scripts suck (seriously, the moving parts of atoms are "negative"? Do physicists want us to sit around and do nothing all day to be "positive"? That isnt how life works!) and I vastly prefer your script so far. Please keep writing and I'll try to ask the international department of physics whether they can make up new, also fake math to fit our better script instead of their own one.
